В дополнение к обычному -lusb-1.0, вы должны указать -L directory/where/libusb/binary/is/located,

Пути, указанные с -L во время компоновки будет производиться поиск до путей по умолчанию, поэтому компоновщик получит версию libusb-1.0, скомпилированную из исходного кода вместо системной.
